  From top to bottom. Different developer, different engine (true 3D with enemy sprites, not 2.5D), different levels, some new weapons and enemies, different story line and very different pacing from the first two games.
  
  Many consider it to be the "real Doom 3" of the series and along with Final Doom (especially The Plutonia Experiment), it set the tone for the style, game play and atmosphere we'd later see reach its zenith in Brutal Doom, Doom 2016 and Doom Eternal, as Doom 64 was essentially the bigger, badder, better version of the first two games.
