Well it's not that simple, I believe the 40 gb one doesn't have the Dual Shock 3 controller but the old non-vibrating six axis and that the 80 gb model uses a new chip 65 nm chip that is more energy efficient?
Well just buy the dual shock 3 controller if you really want vibration and 40GB version has the 65nm CPU chip.

According to that, the 40GB PS3 has the 65 nm CPU Process but the GPU process is the old 90 nm, while the newer 80GB PS3 has the 65 nm for both the CPU and GPU processes. A dual shock 3 costs about $90.
@conebone69: There is also a 80GB PS3 model that uses the same 65nm CPU and 90nm GPU setup as the 40GB as well. 65nm for RSX GPU is still unconfirmed by sony, but is assumed because of wattage differences that some people have measured. So who knows but sony. :D

At the end of the day, you will be playing a game, and it will look the same on your TV.
The $499 price mentioned below is a better deal than this actually.
The 40GB system is going for $499 from Game.
So its up to you whether you can get Metal Gear solid 4 for $80.
I think you can get it for around $5 so this deal is not that great.
this is a solid deal… MGS4 is one of the best PS3 games and the bundle price is the best available.
