The Alex wheels aren't the best, so they'd be the first upgrade.

*Also the brakes calipers are reported as being Tektro R359

This bike was $999 a couple of days ago.

  I did see that, but it wasn't called out as a separate deal, and is not $999 anymore.
  
  Personally I wouldn't buy from Cycling Express, for example the FAQ section of their web site has a bit for "company information" which is empty.
