I've bought from the educational online Apple store here in Australia and got the MoneyBackCo as well. It was a while ago (1 year ago) but it did work. I just went through the MBC website, clicked through to Apple from there, and then browsed onto my educational institution's store. I made the purchase and the money back came through a few weeks later.
There's always the chance that something can go wrong with all things on MoneyBackCo (cookies not recorded correctly etc etc), and this wouldn't be any different. If you're trying to do it, I wouldn't buy it just to bank on the cashback happening but it did work for me.
Don't forget you get a free printer with your iMac purchase as well (http://store.apple.com/au/browse/home/campaigns/mac_printer_…).
