I've never used Handbrake before hence can't really do a full comparison… but a quick search suggest that Handbrake does not convert to AVI, MOV, etc. whereas this software can and do much more!
AVI and MOV are ancient and almost everything opens mp4 and mkv.
Looks like Wonderfox is also able to download and convert youtube videos and other handy little things like boost audio volume. I don't really need those functions so I'll stick to Handbrake, but it still might by useful to someone else (and besides it's free!)

Doesn’t work after the April major update…
Tried both handbrake 1.1.0 as well as latest beta.
@jv: I have the April win update and Handbrake 1.0.7 worked just now for me, I made the file size, of a couple of videos, smaller. Good program.
Handbrake is mainly for compressing / encoding. This looks like a full editing suite, so can intercut scenes and mix audio, etc. I can't find any info about HEVC 10 bit. For 4K files 10 bit colour is a must. Guess I'll just download the software and see.

What’s the difference?
It's okay, though note, it will nag you after every conversion, reminding you that it is a giveaway and to pay for the upgradable version.
I use this too. But every time you open it, it tells you you're only using the giveaway version and nags you to upgrade to the full version. It's very annoying.
