The Flypay 4000 bonus points was bad enough…as Flypay wasn't even actually integrated to the Coles website during the promotion period.
I'm going to ask for an extra 4000 points or so in compensation for wasting my time….again (Coles / Liquorland normally happily give you a $20 credit), so 4000 points it is.

I had the same issue in the past. I think the problem occurs when you click on one of the other offers on one of the products. For example, some Banrock Station wines have the 6 for $36 banner, but only the ones in this "Bonus" link are valid for the 3000 bonus points. If you click on the 6 for $36 banner it takes you to another screen with many more options for 6 for $36, but most of them will NOT be eligible for the 3000 bonus points. Hope that makes sense.
TLDR: only the products DIRECTLY linked from the 3000 Bonus Points banner are valid!!! If you don't see the bonus points showing at checkout go back and start again.

@billy_bob: There is no screenshot to show the product is eligible for 3000 points…BUT mine is on the promo picture and cost $53.
My concern is that slabs of the beers aren't directly listed under this offer (only as a quantity option when you click through the single bottle or 6-pack), so it mightn't be valid or at least arguable as not claimable if disputed.
I've got my eyes glued on the White Rabbit which would be net $43 if valid.
I don't think a slab of white rabbit qualifies, the way I read it only the 6pcks are eligible for that one.
@myfeetarehappy: I went on chat and was told a slab of Furphy would NOT qualify, even though 6-packs are listed in the promo.
Note that a slab of White Rabbit does show up on the selected product list for me (separately showing a single bottle and a 6er as well).

Flybuys support not very helpful at all. Tried 2 times via email, both times the standard reply: "Please be advised as per the Terms and Conditions, they will be awarded to your account 4 weeks after the end of the promotion."
My partner has the 3000 bonus points in her FB account already. I only got the base points. Now to decide: not pick up and get a refund, or set a reminder to chase this up in 4 weeks time. Worth the hassle or not?

I've resorted to hopping on to their live chat to cancel the order when the bonus points don't register at checkout. It happens more often than not and I am very much over chasing them up for the bonus point. I think we need to band together and start reporting them to ACCC or something.

When Flybuys tell you to wait 4 weeks and call back if they don't apply (which they won't).

Husband wanted ginger beer $46 so I chose something for myself $10, of course what I wanted was out of stock and they refunded that portion. Checked my FB and got the $56 base points but every other FCL order I've done was added next day. What a PITA, used my CR $10 bonus for this too
