These were around a few months and since then have been over $1k, but just found some new dates to Tokyo on Philippine Airlines.

Melbourne to Tokyo for $719
Sydney to Tokyo $734

Look for these in Google Flights—you can filter by flight duration so it only shows you dates with short stops (all flights are via Manila).

Dates in June, August and October for Melbourne, June to November for Sydney.

Bags, food, etc all included.
